Graham Burke brought the visitors level in the second half with a fine finish.
But the 'home' Rovers responded brilliantly with team captain John Mahon getting onto the end of Will Fitzgerald's excellent ball from a set-piece to make it 2-1.
There was a superb cameo from second-half substitute Ollie Denham in the closing moments, as Sligo Rovers held on for a memorable win.
The victory ends a run of three defeats at the beginning of the campaign, against Waterford, Drogheda and St Pat'.
Elsewhere, Waterford FC went top of the table on Monday night following their 2-1 win against Cork City.
